These are all good points and ones I hadn't thought of. I think the best bet if you decide to go with Craigslist or similar is to thoroughly research the person with the kittens, find out why they have kittens, how much follow-up they do on potential adoptees, if they have a return policy, if they have the cats vetted and have proof of it, and how much they investigate you.

In my town, the main shelter is basically just a holding area for strays & owner turn-ins. They get no vet care or temperament evaluation, and most of the kittens are much too young to be away from their mothers. On the other hand, the kittens advertised on my city's Craiglist are usually being kept in someone's home, not stuffed in cages, and many people do keep them until 10-12 weeks of age. Also, many of these kittens don't belong to irresponsible owners, but were found as strays and fostered by caring people.
