Wow this turned out to be a good ending, for now....
It seems all you really needed was some rest!
Seriously, when Stumpy is freaking at ghost mice in your bed, just calmly get up and put her outside the bedroom door. Try bringing him back in in 15 minutes, maybe a little longer if he is mewing--wait until he is not mewing to let him back in.
Just try little things like that--you know your cat best, or, I should say, cats plural. I can't help but be thrilled at your adopting a feral. Wonderful!!!
