My younger cat (the one that worried me how skittish he is) has taken to sleeping on my bed in the evenings (from approximately 7 o'clock to when I send him off to the garage for the night so I can go to sleep).

The reasons I would be wondering if this is a good sign. He's still a little skittish with my parents and likes to hang out in the garage more than he does downstairs. He's also somewhat skittish with me when I first get home. For example, if I try to touch him, he will go under the car. So, it's almost like my bedroom is his safe room, and he's not as comfortable in the rest of the house. Thoughts?

I think he is comfortable with you. Your bed and bedroom is full of your smells so it sounds encouraging.

And yes, it is a good thing that he has established a safe space. Give him time, don't push him, and slowly he will expand that space.
