I need some advice asap and I try to cut the long story short

I had two female cat both got pregnant near the same time but I didn't know one was, just over 2 weeks ago my son found a dead kitten in mischief box (the one we didn't know) and the day after Lilly gave birth to 5 kittens 2 was dead at birth.

Now I only have one kitten as the othe two died and sadly Lilly got out the window and got run over so I'm hand feedin the last kitten and mischief is keepin the kitten warm and cleaning it but for the last few hours keeps taking the kitten out the box and I don't know why and anyone help asap????

Mischief is your other cat?   Now being foster mom for Lilis surviving kid?

when she takes the kitten out of the box, is she still caring for it, or is she trying to abandon  it?

If she is trying to abandon it, she perhaps thinks there is something wrong with it.  Such is quite common with cats, they often abandon these who arent going to make it  (while these kitten can sometimes be saved by good care by humans).

My guess here, she changes the nest, like is quite common with cat moms.

The nest begin to be smelly - are you changing the bedding several times a week?

Or she doesnt feels safe - in such a case the mom will tend to seek time and again after alternative nests.

So, make sure the bedding is clean. change every day if you can, otherwise as a minimum twice a week.

Make sure the mom and kids are safe where they are. No funny noises,  no barking dogs, no disturbing children, no...

If necessary, have the mom in her own room, closed there.

Lily was prob in a new heat, so it was why she wanted to get out to meet a tom.

As you noticed, this is very dangerous.

Good luck!

The entire situation sounds like the sole surviving baby may not make it unless it can be 100% cared for by you.

This is alot of work, feeding, well I'm sure you already know.

When feeding be sure to feed on all 4 paws as he would with his momma. Otherwise there is a good chance of inhaling the formula and getting pneummonia, it happens sooo easy.

Good luck, StefanZ gave some great advice!

Also, its good to weigh the kitten every day. Best a electronic scale measuring in grammes.

If the kitten gains about 10g a day or more, it should be OK.

If it gains less / very slowly, or even goes down - you know.

Regular weighing here would give you a very strong indicium if Mischief just tries to find a new nest, or if she is beginning to abandon a sick kitten.

As it is now, you must play it by ear.  Try to yourself assess if the kitten seems to thrive OK and seems to gain - or not. Perhaps even beginning to go down.

If this other - you must double your work, as Catwoman hints.   Its hurry, soon they are downhill and fading - and well there it is difficult to do anything even for such a experienced rescuers as Catwoman is.

And many vets arent very experienced with saving weak kittens, so not even our standard advice of "consult your vet" is enough here...

Good luck!

When everyone is down stairs mischief and kitten is happy but it only happens at nite.

She don't like being in a room with the door shut so her bed was put in the sitting room

I would shut the door at night.  Hopefully she will stay with the kitten.  But maybe where she is doesn't feel safe enough to her.  Where does she actually take the kitten if you let her?

She takes the kitten to the top of the stairs and sits up there with the kitten

When she is not warming the kitten are you making sure he is very warm? At least 98 degrees? Otherwise the kittens organs become dormant/shut down and he is unable to be fed or it will kill him. Extremely important, must be warm to eat and process the food.
