Have they been neutered / spayed? My kitten had a stinky bum - but about 2months after his neuter there were no more problems. I think its a hormonal thing. When my girl cat (un-spayed) gets happy and purrs - she starts stinking a little too. I think its a happy scent they express as a hormone...
It will help if you allow her to sleep and play in the carrier! Make sure its a secure happy place and hopefully it will decrease her anxiety. I don't think kitty will want to eat or drink in a scary environment - but maybe a wee rabbit sipper bottle? I'm not sure her tounge wuld be small enough...
