You can feel them as you caress the kitten.  He does not like it, nor does he Meow in pain.

But he does feel uncomfortable and will walk away. Is this common, maybe it's because he scratches a lot, maybe clip the nails? Help.

Sounds like he has fleas. How old is he?

2 years old. adult kitten. He's always scratching with his paw. He also bites and licks himself constantly. If he has fleas, what would you suggest?.. a bath?, that would sound like a disaster waiting to happen XD He's an indoor cat, who i am 100% sure he's never had a bath by a human. Also can a VET solve the issue?

It sounds like either a skin infection, allergy or OCD behavior, all of which can and should be addressed by a vet.

I can think of 2 options:

1. A vet can definitely help. If it's fleas, get a script for Revolution. Best thing for fleas/ear mites & easy to apply without upsetting cat.

2. He can definitely be bathed though I have never bathed an adult cat.

Take him to the vet. Sounds like he is in extreme discomfort. Get him neutered too if he's not already done.
