He may need a room of his own for a a bit.  Also keep your other kitty away for now.  Allow the new kitty time to get used to your home.  

Be sure the room is kitty proof.  If there is a bed in the room be sure it is flat on the floor or picked up off the floor.  You don't want kitty hiding.  Also block off under and behind all large furniture.  Yet do give kitty a safe place to hide.  This can be the cat carrier, a box or a cozy bed.  Cat trees with hidey holes are always a favorite.

Visit kitty often.  Always sit on the floor so you do not loom over the kitty.  Bring something yummy with you for him to eat.  This can be a special treat or something delicious like plain cooked chicken or even some canned tuna.  Another favorite is Gerber stage 2 Chicken or turkey baby food.  It's in a small glass jar with blue label.  Cats just love this.  You can offer some on a dish and then progress to having him eat some off a spoon and next your fingers.

Play a radio in the room.  I do this 24/7 at first.  It can be something calming like classical music or even just talk radio.  Keep the volume low.

Feliway diffusers may help as well.

You can always sop up the urine and bury the paper  towel in the litter box.  This will attract him to his own scent.  

Test to see if he is freaked out by eye contact.  If so, then just keep your gaze over his head or looking down.  Don't give direct eye contact if this makes him nervous.  

Talk softly.  Keep your voice friendly and soft.  Watch sudden movement too.  I like to talk a lot to my feral/strays/unsocialized cats.  Tell them they are safe and loved and that you will care for them.

Flower essences might be another helpful tool.  Jackson Galaxy has a line called Spirit Essences.

I hope you will give this little one time to adjust.  Being a scared frightened one may not be ideal, but with time, patience and love most will come around nicely.

Had a great breakthrough today. He was very nice when greeting me. Rubbed against my hand. Ate food from my hand. He even purred :).

He's still hissing and growling a little but I am very happy with the progress we made today. I will keep the thread updated!
