So many unanswered questions... please help if you have any veterinarian experience?

Earlier today it hit me that the FIV test isn't very reliable in little kittens.

I agree, I think she does look better in the new pic. She has to feel better to have her eyes that wide and look so bright!

The lethargy and bloating can be side effects from de-wormer, especially in a kitten.  De-wormer is essentially poison - it's not strong enough to kill most cats but it's toxic enough to kill the worms in the cat's system.  The bloating can be caused by their death in the cat's system before they pass if they have a bad case.  Combine that with a URI and not a lot of stores to fight with and the result is a kitten in danger.  The 2nd de-wormer was probably ill-advised given the secondary condition(s).  It can be better to simply compensate for the worms with an enriched diet, wait for the cat to recover from the secondary issue, then give the de-wormer when it's stronger.

When you're giving a cat de-wormer something they often don't tell you is that you may see worms coming out the rear end.  Often these are mature worms that are trying to escape the poison and find a new host.  Generally, if you don't see any after 3 weeks from the time of treatment you're likely ok.  Since the poison only works on the larvae and not the eggs, a second treatment can be called for but not if the cat has a URI.  Deal with the URI first - especially if it's persistent.

Interesting, I didn't know that about dewormer medicine. Yeah and they ended up giving her another when we went to the vet too so she's had three. She does seem to have a bad case, though. She was still pooping out worms after the third dewormer. I was worried that the worms themselves could cause issues I didn't realize it could be the opposite, that by treating it while she's sick with other things, you could be making it worse.

Think of it like a milder version of chemotherapy - you wouldn't start someone on chemo if they had pneumonia.

The worms she's pooping out, are they live?

She is doing so much better! I think the antibiotics and prednisone are finally helping, she looks and acts like a normal kitten now just a little too scrawny but she's eating, so I'm sure in time she will get to weight as well.

That's great!  Kittens can be so fragile.  When I was a kid, we had a lot of land and my mom had a huge phobia of snakes and all things rodent so we adopted every cat who showed his/her head and let them have kittens and fed and loved everybody.  Every year, we would have kittens seem just fine and suddenly be dead.  Every time it happened, tears would flow profusely and we would have a little funeral and bury the baby.  Glad your little one is coming around.  She's clearly a fighter!!!
