So, my cat Eva has always had squinty eyes. But recently I've noticed more than I did when she was a kitten. I looked at them and they have a little discharge but the lids are pink. She also has some discharge coming out of the nose. I got a free vet visit when I first adopted her and the vet saw the start of conjunctivitis but didn't guve me anything for it. I think it's time to maybe see a vet?

Upper respiratory issues are common in cats from the shelter. I volunteer at one, and no matter how hard we try, the stress of the situation as well as other issues leads to underlying viruses coming out. If it continues to get worse, some antibiotics will usually help them get over it. Warmth, good quality food, a stress-free environment and plenty of water should help her fight it off on her own or at least heal faster.

99% of shelter cats have the herpes that causes respiratory infections because of having been outdoors. Kittens may get it from their mother and mother's may have argued with another cat and gotten it. Shelters keep sick cats apart from the others, but the cats usually already have the virus and so, during times of stress, the symptoms appear.

I hope your little girl gets better soon!

It seems like this is chronic.  I would get her to the vet for a good check up and have her eyes check. It could just be allergies, but better safe than sorry.  She's a cutie, btw!
