My cat has brown specs floating in one eye. The iris underneath seems fine, so they are not brown spots on the iris itself. Rather, they are suspended in the aqueous fluid below the surface of the cornea. They stay in the same place even when her pupils dilate, so they can be seen even over the pupil. This presumably means that there are shadows in her vision, but she seems to see fine out of that eye. There is no sign of any distress - she seems happy.

She has had these since I adopted her a year ago. The vet did a check up when I adopted her, and didn't notice anything wrong. But I am worried that he might have missed something as I didn't specifically ask him to look at her eyes. (he missed that she is deaf!)

She was apparently malnourished as a kitten, and so has other problems as a result - deafness and slightly bow legs. I don't know whether these might also cause the eye specs.

Those a great, clear pictures! They look like normal cat's eyes to me, but I'm no expert. Whenever I've taken my cats in for an exam, the vets always check their eyes as a matter of course, so I'd be surprised if your vet didn't. Perhaps he thought her eye freckles were nothing to worry about?

Thing is, there are none in her other eye. The fact that there are loads in one eye and none in the other makes me think it must be abnormal.

That is a good point. Perhaps another vet visit to specifically ask about her eye? I know humans get those "floaters" in their eyes (my husband gets them a lot) and I wonder about other animals getting them. That's what they seem like to me. I'd be interested in finding out what it is!

If the spots are flat and do not protrude above the cornea, they are most likely Iris Melanosis, a benign condition much like a freckle. If the area gets larger it could be a Corneal Sequestrum which results from corneal abrasions, disease, chronic feline herpes, or trauma. Both can turn malignant, but this is RARE. If I were you I would just be observant and watch for any changes, like it becoming lumpy or sticking above the cornea, and the next time you are at the vets have them check it out. I am not a vet, but looking at the pictures they appear to be fine, just something that happens, my cat has a much larger one in his left eye. Just make sure to report any changes right away. Very pretty cat BTW, and you took beautiful shots, if it would make you feel better, take a copy into the vet for them to check out.
