Spayed cat insists on laying on litter box inside her cage.

Hello guys, 

The cat I just brought home last night from being spayed prefers to lay on the litter box and I am afraid the incision can get infected if she lays on her stomach on the litter. 

I have her inside a medium size dog cage, plastic cage floor covered with the stronger type of paper towels used for car shops (the blue kind). I made a litter box out of an amazon box so she can have more space inside the cage to move or lay. She has not used the litter box for peeing or pooping, so it is clean so far. 

Last night she peed inside the carrier, so basically peed herself in there the poor thing, but I didn't want to get her in the bigger cage just in case I needed to bring her to the vet today. Since she was fine this morning I moved her into the setup I mentioned. She has not peed or pooped today, but she has been eating and drinking some water. 

Should I remove the litter box and just let her pee and poo on the paper towels? Or just let her do as she pleases, although that would mean she will poop on the only area she can walk around a little.

The litter is the typical Cat's pride Fresh and Light that is not very dusty but it does contain some dust when you pour it in the box. 

P.S: I think I might keep her inside for a full 48 hrs so that would mean releasing her tomorrow around noon. So she will have to pee and poop inside the cage at some point. 

Suggestions appreciated. :)

Give her another box about the same size and put a towel in it.  Sometimes they like the feeling of being supported by "walls"
