Growly kitten

We have a 10 yr old male fixed cat, Mr Freckle, we have had as first generation feral since he was 8 wks old. We brought in an abandoned newbie of 3 and half to 4wks old (from Home Depot in a garden container meowing) who we bottle fed and weaned. My 11 yr old daughter set alarms, fed her, slept with her and cared for her like a mom with my close supervision for 3 weeks. Sunshine, who is not so sunny these days, is now 12 wks and has become very growly. We have kept them apart until now due to testing for feline hiv and parluekimia for Mr Freckles safety. Now that they are together she growls after 2 minutes of purring and licking kisses. At firat we thought she was being over handled by oir 6 yr old but after making her off limits to him being allowed to pick her up. She still continues to growl even while playing. My son (smart lil 6 yr old he is) suggested time out when she growls. Which we have tried. When she gets too agressive in her play and starts growling we put her in time out in 'her' room. She them growls and cries at the door, stops we go get her and it starts all over. Completely flabbergasted at what to do now. We dont hit or spray water.
She seems happy when shes playin chasing the feather toy but growls the whole time.
Added to the mix is my daughters occasional visit with her miniature Australian Sheppard who they use to be great buddies 2 weeks ago playing together and even sleeping together. Now she just hisses and growls at him so he stays away.

If the growling is also going on while she's playing, my guess is she's just a very vocal cat and you can simply ignore it. She might outgrow it. Growling like that isn't uncommon behavior for puppies, but some kittens do it, too.

We had a kitten at the shelter that constantly hissed, even when she was enjoying a meal or begging to be petted. In time her roommates (sister, half-brother and unrelated kittens) just ignored it. She stopped doing it when she was about 10 months old, and she turned out to be a very friendly, cuddly cat.
