My cat is 1yo boy. He was discovered that one kidney is malformation while another is normal and the kidney function is normal from the result of blood and urine test. Due to spray problem, I would like to have neture operation for him. However, I am worried about whether his kidney can afford anaesthetic during the operation. Does anybody encounter the same suitatio or can give me the advice? Thanks

I have no experience with this, but I'm sure someone will come along shortly with some help.  You might talk to your vet about it as well and share your concerns.

My vet suggested that it is fine to have desex to him because he still has normal kidney function. However, the risk is higher than that in normal cat.

That is always a hard call but instead of talking to your vet you can try an animal hospital and have them check out your buddy and see if there are any issues that you should be concerned about. An internal medicinedoctorl may have more knowledge with this and may be able to help you make a sound decision. My guy was put under a few times when he was in his late teens and he was a renal failure cat with one small kidney from birth and one normal before any degradation began. It was a concern but when it was done all of his numbers were good so we did it without any issues and he had more problems than just renal failure.
