Lily (4 months, 4lbs, female) and Mr.Fancy (5.25months, 7lbs, male) have been getting along very well. They seem very comfortable in each others company and will groom and sleep together. I haven't had to break up any fights and they seem to enjoying playing with each other. However I have started to notice that Lily is getting dominant and pestering Mr.Fancy sometimes.

Examples

1) She will sometimes pounce and tackle him while he is walking by or simply laying down.

2) She will sometimes tackle him when he is trying to get attention by me.

3) She will sometimes follow him to the restroom, allow him to go, let him bury his uhh business, then tackle him when he comes out of the litter box.

He doesn't seem scared of her or really fazed. He will simply walk a few feet away and lay down. He also eats twice more than her, although he will allow her to eat from the same bowl. He acts  like a normal kitty and both haven't had any litter box issues. They are both great at the litter box.

I know he can stand up for himself if he really wanted to, because if there is one thing he really is possessive over of, its chicken treats. He will literally growl at Lily if she tries to steal his treats and she backs away.

Is Lily going through a phase? Should I be worried? Is there anything I should do? Will this get worse?

Have they been fixed yet?  They are hitting the age of puberty.  And the female can get pregnant.  It only takes a couple of seconds.  So get them an appointment to get them BOTH fixed ASAP!  You don't want to breed.  There are so many unwanted pets out there already.  It's a big responsibility. 

After having them fixed, keep them separated as much as possible for the next 3 to 4 weeks until the male has no living sperm left and the females hormones have left the building. 

Most of this sounds like normal dominance behavior.  Females are usually dominant over males.  She is asserting herself.  As long as she isn't hurting him, it is best to let them sort it out.  Normally in a couple of weeks, he will just accept it and let her lead the way.

Both are fixed. Lily was fixed at 6 weeks from the shelter and Mr. Fancy was fixed at 3.5months from the rescue.

That's good!  I would say, as long as he isn't phased, just to let them be and work it out for themselves.  If it bothers you a lot, you can take him into another room to make sure he gets his treats or food or whatever so he is not missing out.  I have this issue in my household and the girls, with the exception of my Tyrion, feel they rule the house.
