cat allergies and secondary infections and other strange symptoms

max's never-ending saga.

background: 13 month old altered male adopted about 6 months ago from foster (rescued at 2 weeks off street, spent time at animal control before being rescued).  at adoption, presented with standard URI/cold (sneezing).  several weeks later, presented with paw abnormality - likely allergy.  antibiotics, soakings didn't work, but steroids wiped it out.

one month ago, diagnosed with likely EGC - linear granulomas on back leg.  two courses of antibiotics, a month of antihistamines, and medicated wipes.  also dx with giardia and staph infection (vet thought secondary to non-specified allergies).  granulomas still present, but have improved ten-fold.

i saw two small brown/red spots near his ears, but those appear to have subsided.

stool is generally on the looser side, not diarrheal, but loose-ish  fairly frequently.  today, he had a looser beige stool.

however, in the last 2 weeks or so, he has had intermittent coughing episodes.  first thought was hairball, but last night, he had a very soft cough with belly movement.  he coughed two times last night.

current diet is merrick duck pate and we're transitioning him to natural balance LID - duck and green pea (currently mixing with wellness complete health).  appears to have diarrhea after eating fish, chicken, and turkey.

so...thoughts?  the cough is concerning me.  asthma?  food/environmental allergies?  he is otherwise not itching at all, very active/playful, eating and drinking like a champ, 2 bowl movements per day (litter is feline pine).

should i take him back to the vet?  poor guy has been virtually every week for the past 6 months and i'm at my wit's end and extraordinarily concerned about my sweet boy.  vet didn't think dermatologist or allergy testing would do much good.

update: i just looked at the ingredients for the wellness indoor complete - and it has whitefish meal and grains.  i think max might be coughing because of the fish and/or grains (and/or all the other stuff in his food).  i am dumping it out tonight and going only LID kibble (he prefers dry, but he seems to really like the wet food (duck)).

Has the vet done a culture and sensitivity test on any of the nasal or eye discharge to see if there's some kind of secondary infection going on?  The culture will tell the vet what kind of infection is going on and the sensitivity test will tell the vet which medication should best treat the infection.  An untreated secondary infection may be triggering the diarrhea and ulcers. 

Has the stool been tested for tritrichomonas foetus?  This requires a special fecal test.
