Leaving a kitten alone, help!

My first two cats we're already 5 years old when I got them, so I never had this problem. But now, about 3 days ago, I've added a kitten into the mix. The older two don't attack her or anything, and only hiss if she tries nuzzling them.
Anyway, for that reason I don't want her around them without me or someone else being around, and I'm going to have to leave eventually.
Closing her off in one room may seem like a good idea, but the cats not having access make them tear there nails into the wood. So, is a large box good? I don't work so it would be maybe 2 hours at most I'm ever gone.
Do I put her litterbox, food, water and little bed in there? It seems very crowded with all those things, especially since she hates the box and could knock her water onto her bed and get cold. She's 3 monthes old and just got over a near death trauma so naturally I'm a little over protective of her and make excuses not to leave the house.

Ease my mind, if you know what I should do. Or have a suggestion. Thank you in advance!

You can put her in a large dog cage with food, litter, and water while you're away, but once she's fully integrated into your home and your home is kitten-proofed, you should be able to leave her out with the other kitties. I wouldn't put her in a box.

A box most likely won't keep her. You can also try putting vanilla on the back of all of there necks so they have similar scents. I have heard that works sometimes to help them get along with the newer addition.

I second the dog crate idea. I leave my kitty Lola in one when I am out. A medium sized kennel fits bedding, a small litter box and food dishes and still leaves room to play. You could probably find a reasonably priced used one online.

When I had young rescue kittens, I put them in either a large dog crate or a large rabbit cage when I was not home (with food, water, litterbox and a place to sleep.)

I agree with the large dog crate idea. That's what I would do if I was in your situation.
