Our apartment flooded back in January, so now we're getting new carpet. Are my cats gonna freak out? I mean, this one has all of our scents and then it's just gonna be gone and there will be a new, completely different smell. Anything I should do for them?

Yes, get them completely out of the apartment for a couple days. I'd even go so far as suggest that you don't sleep there for a day or two either and during that time have your windows open some. Many new carpets have to gas off because of the synthetic materials in them. It's harmful for both you and your pets to breathe too much of this in. (it made me nauseous and intensified my headache)
That aside, you could run a feliway diffuser and make sure all of your furniture and their items are placed back in their regular places.

Go visit family or friends for a couple days? Baring that, if you can afford it, find a cheaper pet friendly hotel - but make sure everyone it up to date on their vaccinations.

You could either run a feliway diffuser or spray feliway directly onto the carpet. If you have any cat bedding that is full of hair and smell you could rub that onto the new carpet. I agree that all furniture should be put back the same place (at least for now). You can engage the cats in a play activity ot get out their favorite treats or canned food.
