It seems like Duchess rarely spends time with them. I haven't seen her nurse. The babies look like they're not gaining weight. Any ideas??

Also, she keeps separating one of her newborns from the rest. I put it back with the others, but then she grabbed another and separated him/her from the others.

They will leave the weakest one behind. You need to get Kmr and bottle feed them. You need to go in the room with her and put the kittens with her and hold her so they can nurse. I had to do that with Meeko because she would not Nurse Yoshi her only kitten at first. I sat on the floor newt to Meeko and put him on her.

I bottle fed them, but one of them is too weak. It hardly licks the milk. As for the mama, I found that she takes care of them when she feels they're threated, like I'd make scary noises next to the kits, and she finally walks to them and starts nursing them. It's good progress, but how do I get her to do it on her own? She had a litter before, and she was a good mama to them.

If she did well with the last litter, then maybe you should bring the kittens in to check for any health problems. The mother will not always feed sick kittens.
