We have managed to keep Lily confined since she had her babies, but occasionally we'll let her out, as she is getting really restless only being able to mainly be in one room. This was nine weeks ago.

Every single time we allow her to walk around the house, she attacks, to the point of drawing blood twice, my other two cats.

I've left the babies alone with Sophie and they all get along fine...but if Lily were to see that she would probably kill Sophie (and that's not an exaggeration).

She is the sweetest, most loving cat, but she won't stop attacking the other cats.

What can I do???????????? This can't go on.

Moms are protective, it just part of life. I would expect this behavor to continue until the babies are in their furever homes.
If you feel the need to let her roam, close the others up in a separate room.

after the babies are gone, you will need to introduce her to the others in the correct way.

We are keeping the remaining three babies.
I don't know what to do to make her stop attacking sophie. Today I swatted her on the nose when I saw her going after Sophie but I do not want to handle this in any kind of violent way.

Well, I've heard a "re-introduction" can help... to separate them and "try again", as it were, after a little while.

My two still fight; I keep them separate when I'm not there, and tell Tiny to back off when he's being too forward. I'm also making a trial of spraying him in the butt with water whenever he goes after Baby... it worked twice today; distracted him and made him stop going after her. He doesn't particularly hate water, though, so we'll see whether it keeps working... Hopefully his neutering this Friday will keep his kitty hormones in check a bit better.
