A couple days ago I was giving my guys some Meow Mix cups, and when I opened the cups, there were several small fish bones in there! Is this ok?

It IS ok. Cats would eat the bones if they were eating the fish themselves. These are tiny bones that are more like cartilidge (sp), and they add calcium to the diet.

I will pick out the larger ones that look scary to me, but my cats have been eating MM for quite a while and we've never had a bone stuck in the throat issue.

If the bones were longer than 9.5mm and say 1mm thick, I would keep them and send them back to the company with the batch number and a letter of complaint. Tiny bones 5mm long .5mm thick, won't cause any harm. But to kittens I'd be cautious though, as they have a tendency not to chew properly.
