I had one cat for about 15 years and she never covered her poop (and she didn't track it out of the box), so not covering it isn't the issue. You have a kitten that will more than likely correct their behavior (by not stepping in it) as they get older. Maybe experiment with different litters...
I have this same exact situation with my new 4 month old kitten and I would LOVE to know the answer, as well!!! I've been trying to have play time with him in an attempt to wear him out, but as you've experienced, you could be playing all day (we're dealing with kitten after all!)
