Some cats find wet items, like bath mats, attractive places to relieve themselves. I would clean the area throughly and take the bath mat off of the floor when you are finished using it.
How many litterboxes do you have in your house? The rule is to have a litterbox for every cat plus one...

You could try using a harness and leash with your kitten. That way he will have the freedom of going outside, but his safety will not be compromised.

Actually, I have heard about plans to release a new pet tracking system that would allow the owner to track the pet using a satellite. I don't think it is available yet, but should be soon.

You could try buying a nature cd with thunder and rain sounds. Leave the cd playing on very low volume for your cat. Gradually, over the course of a few weeks increase the cd volume until you have the cd on full volume and your cat is okay. If your cat starts freaking out lower the volume...
