If cat treats are the problem then cut them out of the daily diet. My kitties get 3-5 small treats  a day max.  I don't like switching food since cats can be really sensitive but if you are questioning your vets opinion then find a second opinion from a different vet. 

It could just be the medication, but there's always a risk of URI when there are several cats in a confined area which may or may not be sick already. Wait it out unless it gets worse.

What about using plywood as a second top for the cage(s)? You could put some nickle sized holes in them if they need the top to let air in. Does your kitty have several places to lay in just for him that are up high? Maybe one near a window would help deter Onyx from wanting to be on the gerbil...

I'm really sorry about your kitty. I think you need a second opinion from a different vet. You should also reconsider her diet- cats need taurine and by feeding mostly cooked chicken your cat won't be getting enough of it unless you're supplementing.
