Looks to me like she has already had them... in case she was still nursing them when you took her in I'd watch for mastitis as the milk dries up. Is there anyway you can go back and have a look around for them?
She also looks like she has ringworm... but it could just be the pics, not sure.
It's been a couple of days now hasn't it? I think you probably just didn't see it, and she is probably fine. It can't hurt to call another vet though... if the cat seems lethargic, not eating, in pain, or feverish then I'd definitely run her to the vet.
I've seen several cats do this, taking their almost adult kittens to the nest to be with the younger litter, usually only the first week or so, or while the mum is in labor.
Does she have a fever? Taking her temp may give you an idea of whether it is infected or not.
When I saw the pics it looked as though it was healing really well, but if her foot feels warmer to the touch than the rest of her that is also an idication of infection.
